Feedback on Week 1 Assignment

I am posting the feedback on your Week 1 assignment here.

  • Part of your assignment was submitted late (your e-mail about concerns and anything else for me to know; the question posted on my user page) and much of the assignment is incomplete. Thank you for going back and completing the shared reflection after the editing problem you had.
  • You have the opportunity to make up the points you lost on your assignment by completing the assignment and making the requested changes by the Week 3 assignment deadline. However, you will not have this opportunity in subsequent weeks, so make sure that you complete the assignment.
    • Your e-mail address is misspelled, and should probably be obscured in some manner to make it harder for bots to detect.
    • Your snail mail address is missing. You can use the LMU address for the Department of your major if you don't have an on campus box.
    • Information about your career interests and goals is missing.
    • Your work experience is missing.
    • You wrote something in the summary field for 3 out of 6 edits for this assignment (50%). This small number of edits reflects the incompleteness of the assignment. I would expect that this assignment would require 20-30 saves or more. Also we are aiming for writing something in the summary field 100% of the time.
    • A link to a new wiki page is missing from your user page.
    • A link to an external web page is missing.
    • You need to have three levels of headers. You used "===" and "====", but did not use "==". Please add that level.
    • A numbered list is missing.
    • Commented out code is missing.
    • An image is missing.
    • A link to a file you uploaded is missing.
    • The "Journal Entry" category is missing. You should add it to your template.
    • Your wiki signature is missing.
    • At the time the assignment was due, the template had not been created. As you page stands now, you have created your template, but you have not invoked it on your User page. Please let me know if you have questions about how to do this.
    • At the time the assignment was due, the Acknowledgments and References section were missing. You still need to add your wiki signature. The citation to the Week 1 page needs to be in the APA format for a web page.
  • I hope that by the end of this course you will see yourself as a biologist even more!

Feedback on Week 5 Database Page

I am posting feedback on your Week 5 Database page here.

  • Thank you for submitting your assignment on time.
  • You completed all of the requested items except for the following:
    • When creating a link to download a file, please use the syntax [[Media:filename | visible label]] instead of [[File:filename | visible label]]. The latter does not create a direct download link, but takes you to a secondary page.
    • It was not clear from your description whether the iDog database was public or private or whether it was created by a large or small organization. Be sure to explicitly answer all questions in the assignment.
    • I did not see a count for how many records were in the database or what coverage claims were made by the authors in the paper.
    • Was this content covered already by another database?
    • Were there any links to any external databases that were not controlled by this group?
    • Were there any restrictions on access?
    • There needed to be citation for each answer in the form of hyperlinks to the page where you got the information.
    • Your reference to the Tang et al. (2019) paper needs a DOI. For a reference to a journal article, you don't need to give an accessed by date.
  • In the next two sections of the class we will be diving into "Discovery and Acquisition of Data" and "Data Conversion and Interoperability".

Week 1 Redux Feedback

  • This is feedback on the requested corrections to the Week 1 assignment.
  • All of the requested changes were made, except for the following:
    • You are now using all three levels of headings on your user page, "==", "===", and "====". However, be careful to not skip levels. At one point on your page, you went from "==" directly to "====".
  • Your template has been completed and invoked. I highly suggest that you go ahead and add all of the links that will be necessary for the rest of the semester now so that all you need to do from week to week is invoke your template on your journal page. That will save you the job of remembering to update it each week.
  • In the period from September 9 to 12, you made 61 edits to the wiki and wrote something in the summary field 60 times. Keep up the good work!

Week 8 Interim Feedback

  • I checked your Excel workbook, submitted for the Week 8 interim deadline.
  • When linking to a file on your wiki page, please use the syntax of [[Media:filename | visible label]] instead of [[File:filename | visible label]]. The former syntax provides a direct link to download instead of taking you to an intermediate page.
  • Your calculations on the wt_ANOVA worksheet are correct, but your Benjamini and Hochberg correction is not correct. You need to perform the B-H correction on the original p values (column AN), but you did it on the Bonferroni-corrected p values instead. You will need to go back and correct this before you can move onto the next step.

Week 9 Interim Feedback

  • I checked your journal page for the files that were required to be submitted for the Week 9 interim deadline. However, I only found a single image. You need to upload the required files before proceeding with the next step of the protocol.

Week 10 Interim Feedback

  • I checked your GRNmap input workbook.
  • The genes GIS1, CUP2, BAS1, OPI1 need to be deleted from your network and all worksheets because they are not connected to the rest of the network.
  • Check that the sheet names are exactly as specified in the instructions.
  • Your "_log2_expression" sheets are not formatted correctly.
