Feedback on Week 1 Assignment

I am posting the feedback on your Week 1 assignment here.

  • Thank you for submitting your assignment on time.
  • All of the items listed in the assignment were completed except for the following items noted below. You have the opportunity to make up the points you lost on your assignment by making the requested changes by the Week 3 assignment deadline.
    • You only used your username for your e-mail address; I wasn't sure if this was by design or not.
    • For your snail mail address, you need a comma between "Drive" and "Los Angeles".
    • You wrote something in the summary field 33 out of 73 times (45%). Your number of saves tells me that you are saving early and often, which is great! However, we are aiming for writing something in the summary field 100% of the time so you have some work to do on that score.
    • I see that you have already removed the "User Page" category from your user page.
    • Be careful about distinguishing between links that are within the wiki and external and using the correct syntax for each one. In some cases, you are formatting an internal link like an external page. Please go back and fix these.
    • The Acknowledgments and References sections were missing from your user page because you put them on a separate week 1 page. Please go back and move them to your user page.
    • You copied the citation to the Week 1 page with the wrong access date. That date is intended to be the date that youaccessed the page.
  • Thanks for sharing one of your paintings--I really liked it!

Feedback on Week 5 Database Page

I am posting feedback on your Week 5 Database page here.

  • Thank you for submitting your assignment on time.
  • You completed all of the requested items except for the following:
    • As of the Week 5 Deadline, the links to the assignments were not part of your template. I see that you have since gone back to fix this. I also strongly suggest that you go ahead and fill out the rest of the table with the forthcoming assignments and links so that you don't need to remember to keep editing your template. All you would need to do in the future is to invoke it on your journal pages. You did neglect to invoke your template on this week's database page. Be sure to invoke it on all of your journal pages going forward.
    • The CancerSEA database is a public database. A private database would have some kind of restricted access and the CancerSEA database is open to anyone with a web browser.
    • This database would be considered a "small" database because it has a very specialized content domain and is run by a single lab group.
    • You did not exactly state the species covered in the database as being human. Cancer does affect non-human mammals and sometimes cancer databases cover these model species.
    • There needed to be in text citations in the form of hyperlinks to the pages you got that answer's information from, one link per answer.
    • Your reference to the paper from NAR is not following APA format. A paper from a journal should not be cited as a website reference, but as a journal article reference.
  • Hopefully the "Figure of the Day" is showing you different methods of data visualization. In terms of "Cultures of Practice", our use of the wiki and the instructions for maintaining your electronic lab notebook can be considered a culture of practice. It will also be alluded to in the video of Baggerly's talk.

Week 1 Redux Feedback

  • Thank you for completing all of the requested corrections on time.
  • All corrections were completed except for the following:
    • Your reference to the Assignment page has the wrong retrieved by date (2017 instead of 2019).
  • I also note that you are mixing up the formatting of internal and external links. For example, when acknowledging your partner, you formatted a link to her user page like an external link. It should be formatted as [[User:Cdomin12 | Christina Dominguez]] instead of [https://xmlpipedb.cs.lmu.edu/biodb/fall2019/index.php/User:Cdomin12 Christina Dominguez]. Even though this technically works, it is cleaner and the accepted practice to do the former.
  • The reason why the internal link to the wiki is formatted like an external link in the citation is that it is conforming to APA format for citing a website. Your link in the citation has an extra set of square brackets showing as a result.

Week 8 Interim Feedback

  • I checked your Excel workbook, submitted for the Week 8 interim deadline.
  • When linking to a file on your wiki page, please use the syntax of [[Media:filename | visible label]] instead of [[File:filename | visible label]]. The former syntax provides a direct link to download instead of taking you to an intermediate page.
  • Also, you uploaded both the .xlsx version and .zip version of your file. Just one of those is sufficient. You don't want to be having to maintain two different versions of the file. It can cause confusion if both are not updated at the same time.
  • Your calculations on the dCIN5_ANOVA worksheet are correct, but your Benjamini and Hochberg correction is not correct. You need to perform the B-H correction on the original p values (column AN), but you did it on the Bonferroni-corrected p values instead. You will need to go back and correct this before you can move onto the next step.

Week 10 Interim Feedback

  • I checked your GRNmap input workbook.
  • The STB4 gene is not connected to any other gene in the network. It should be removed from every worksheet.
  • Check the sheet names to make sure they conform exactly to what is required.
  • There may be some other minor edits needed to make sure it runs in GRNmap (it is loading funny in GRNsight right now).
