Feedback on Week 1 Assignment

I am posting the feedback on your Week 1 assignment here.

  • You submitted your assignment on time, except that you added your image and the link from your name to your user page on the home page late. In the future, make sure that the entire assignment is completed on time.
  • All of the items listed in the assignment were completed except for the following items noted below. You have the opportunity to make up the points you lost on your assignment by making the requested changes by the Week 3 assignment deadline.
    • When describing your independent research, you just provided a link to a poster. You should describe it like you do "Work Experience", naming the project, your mentor, and the timespan.
    • You wrote something in the summary field 17 out of 17 times (100%). Keep up the excellent work! However, with only 17 saves, you are editing too long before saving your work. I would expect that this assignment would take more like a minimum of 20-30 saves or more.
    • A link to an external website is missing.
    • Please remove the category "Shared". It would be best if you put the category "Journal Entry" on your template page and not directly on the User page. The categories don't need their own section headers. The category links will always be put at the bottom of the page by the software.
    • You need to use three levels of headers. You used "==" and "===", but not "====". Please add a level for "====".
    • At the time the Week 1 assignment was submitted, you had created your template, but had not invoked it on your User page. You also created a series of subpages that weren't needed. Going forward, please remove links to unnecessary subpages. You should just have an individual journal entry for each week called "Mavila9 Week 2", etc. These pages should be directly linked on your template instead of being linked from an intermediary page. Please see me if you have questions about this.
    • You had Acknowledgements and References sections, but they were not directly on the User page. Please move them to the user page and then make sure that these sections directly appear on your individual journal entries in the future. Also, you copied the citation to the Week 1 journal without changing the date. The date is for when you personally accessed the page.
  • I'm interested to hear that you think your generation is not as shocked by technology as mine, for example. It's funny, I would say the same thing!

Feedback on Week 5 Database Page

I am posting feedback on your Week 5 Database page here.

  • Thank you for submitting your assignment on time. The zip file was added late, but I'm not sure why because the PDF file was already there.
  • You completed all of the requested items except for the following:
    • When creating a link to download a file, please use the syntax [[Media:filename | visible label]] instead of [[File:filename | visible label]]. The latter does not create a direct download link, but takes you to a secondary page.
    • The RNact database is a public database. A private database would have some kind of restricted access and the RNact database is open to anyone with a web browser.
    • How often is the database updated and when was the last update?
    • Were the file formats that you could download the data in considered standard or nonstandard?
    • Did the database have a help file or tutorial?
    • Your citation hyperlinks were nicely integrated with your answers to the questions.
    • Your reference to the RNact database website is not quite following APA format. Also, you need to cite the actual paper from Nucleic Acids Research.
  • Let's keep in mind your interest in data visualization and metadata going forward as we progress to the final research project in the class.

Week 1 Redux Feedback

  • Thank you for updating your User page on time.
  • All of the requested changes were made, except for the following:
    • You need to cite the Week 1 assignment page on your User page.
  • You added a reference to a website, but you did not use the correct APA format for the reference.
  • For the week of September 12 to 19, you made 83 edits to the wiki and wrote something in the summary field 66 times for rate of 80%. Your rate went down from Week 1, probably because of the large number of edits. However, we are still aiming for writing something in that field 100% of the time.

Week 8 Interim Feedback

  • I checked your Excel workbook, submitted for the Week 8 interim deadline.
  • When linking to a file on your wiki page, please use the syntax of [[Media:filename | visible label]] instead of [[File:filename | visible label]]. The former syntax provides a direct link to download instead of taking you to an intermediate page.
  • Your calculations on the wt_ANOVA worksheet are correct, but your Benjamini and Hochberg correction is not correct. You need to perform the B-H correction on the original p values (column AN), but you did it on the Bonferroni-corrected p values instead. You will need to go back and correct this before you can move onto the next step.

Week 9 Interim Feedback

  • I checked the files you submitted for the Week 9 interim deadline.
  • Please rename your PowerPoint slide with the p-values to something with your username or initials to distinguish it from the sample file. Also, this file should have had screenshots of your stem results.
  • Your gene list and GO list files do not have their proper .txt file extensions.
  • You also needed to upload an updated .xlsx with the sheet that you made for inputting to stem. The .txt input file also needs to be uploaded to the wiki.

Week 10 Interim Feedback

  • I checked your GRNmap input workbook.
  • Make sure that your sheet names are precisely what is required in the instructions.
  • You don't need to include ZAP1 expression data because you don't have ZAP1 in your network.
  • You do need to include CIN5 expression data because you do have CIN5 in your network.
  • You will need to make the appropriate changes to the "optimization_parameters" sheet as well.
  • There might be some other minor edits required because your workbook is not loading into GRNmap.
